How do you transcribe what would normally be written in quotation marks? As in the following examples: He called down the hole, "Frog, where are you?" or He said, "Are you in that hole?"

We would include the quotation marks (double quotes) in the utterance. Like commas, they are only included to improve readability. Note that the ending quote must occur before the end punctuation. For example,
C He called down the hole, "Frog, where are you"?
C He said "Come back here".
